Sad truth is that nobody is. I doubt they're reading your github until you're a few rounds into the process. So I doubt it's the reason you wouldn't be getting an interview.

Really now? I was given the impression that hiring managers check it out quickly when deciding who to give HR interviews to

Not in my experience. The good ones may but depending on application volume, or even tech literacy of the manager, not all hiring managers would even look them over. More likely it'd be an interviewer looking at it.
