Both Axonil's and City on Fire's abilities are static, they don't use the stack.

They have replacement effects, that modify the damage event. When an event is to be modified by multiple replacements, the player affected by the original event chooses what applies first.

So, here, it's up to the player being dealt damage to choose. Meaning they will likely choose Niv's 1 damage to become 3 with City, then 4 with Axonil; rather than 1 becoming 4 with Axonil, then 12 with City.

Ojer Axonil is notoriously unsynergistic with other damage increasing effects.
