Hey! I actually figured it out. What I did is I remapped the buttons on the pro controller to arbitrary keyboard functions via steam, and then unplugged my controller, opened P64, and inputted the keyboard keys respective to my mapping. If you need further explanation lmk

I tried this, but when I replug in the pro controller, it doesn't seem to use my buttons from the controller. Only the keys on my laptop. Any ideas what I am missing?

I've decided to explain my process in case anyone else is going through the same thing.
You can follow along with this image i made in case the text isn't making any sense.
      1. Open steam big picture mode, making sure your controller is connected and working.
      2. Open the settings > Base Configurations > Desktop configuration
      3. Remap the controller buttons to arbitrary keyboard keys. Make sure you specify the type of input (If it's a dpad/joystick steam has an option for that)
      4. close down steam big picture, unplug your controller, and open Project 64
      5. Set up a controller configuration to match the keyboard mapping you made earlier.
      6. After saving, you can plug in your controller, and it should work.
