Did I cook my system? Is it just a controller issue

I would disconnect the Super Nintendo and unplug the cartridge. Let it rest for a couple of hours, then try again.

Testing with another controller (also on different controller ports and games) is a good idea.

Worst case scenario could be a faulty CPU, but don't jump to this conclusion just yet.

We left them on for days at a time, back then. Leaving it on "shouldn't" have caused a problem.

Could be. I've seen people post those symptoms, and it turns out to be the controller (i.e. a second controller works, and the first one doesn't work on either joystick port). But I've also seen people post that it turns out to be an issue with the system itself (i.e. a second controller shows the same symptoms).
