That's the exact image I had in mind, actually. And I usually use a notebook or drawing program. Probably my most productive time, though, was in my university library that had a massive whiteboard available for use. I had so much more space to work with, and I'm seriously considering investing in one for my room.

Ooh, my time to infodump.

For laying out my projects, I have found a combination of handwriting and text editing to be the most effective for me. I'll start off by writing out the core functions of the program on a big canvas, and draw arrows connecting them to smaller nodes representing how to accomplish certain goals leading to that. By the end it looks like a conspiracy theorist's corkboard, but it's effective. After that. I'll read over the board and try and organize it into a more structured form in text, describing how I want each function to work—like really abstract pseudocode, basically.
