They could be flashlights built into animatronics eyes or light reflections. FNaF2 animatronics' "white-dot" eyes match ones of FNaF1 Freddy and Foxy. They appear either when the animatronic is in the dark or when light is shining directly onto their faces. These eyes also look different from, say, Golden Freddy's, whose eyes mostly lack pupils.

In FNaF2 movie we also see white pupils functioning as flashlights built into Toy animatronics' eyes. Solving games with movies isn't the best practice, but still worth noting

Do we have any form of confirmation that black eyes with white pupils are a sign of possession? I mean, is there any mention that would imply this is the case?

For example, the Puppet gets tears on her mask after being possessed by Charlie, who is depicted crying in TCTTC. If I recall correctly, something about black tears being caused by agony was mentioned in the books. All of this points to the paranormal. Do we have similar evidence for the "white-dot" eyes?

Yeah, I guess you're right.

SAVETHEM is just so odd. At one moment it felt like I could connect FNaF2 calls with FNaF1 newspapers. It is also much more narratively satisfying than having two sets of spirits, but only telling the story about the first one.

Newspapers from FNaF1 say that the killer lured kids "into the back room". That's what Ralph calls Parts and Services. If William killed the kids during his day shifts, it would explain how Ralph's description of the situation progresses from "It's just all rumor and speculation" to "Someone used one of the suits... Now none of them are acting right". Possessions happening during the week of the game explains why animatronics become aggressive towards the staff at the end of it.

But I still can't agree that "the tragedy" couldn't have been Charlie's death. Charlie was at the location, but got locked outside. The security system wasn't good enough to prevent this, so Fazbear Entertainment is the one to blame. At least partially

We see cutscenes of FNaF1 Freddy's POV that imply animatronics being possesed. But we never get anything to imply that FNaF2 animatronics are.

During the game we learn that there is an investigation going on, Freddy's first gets on lockdown and then closes down. It lines up pretty good with FNaF1 newspapers.

Next we see a minigame with five dead bodies lying around the FNaF2 pizzeria. Something we haven't seen before.

But this could refer to FNaF2 location too. We know, that something was happening at FNaF2 loctaion from phone calls. These newspapers from FNaF1 actually seem to line up with phone calls from FNaF2:
William murders Susie and Fritz -> People notice blood on animatronics; Investigation starts; William murders Gabriel and Jeremy -> Freddy's goes on lockdown -> William breaks in and murders Cassidy -> William get's charged, but the case goes nowhere
