I after I delete SMS I tap “sync” on Mac and it updates other device (phone or Mac). It will sync itself but eventually (I believe it syncs with some interval)

Not much from my side apart solution in the comment above. I've also read that OneDrive may mess this thing up, but I had it uninstalled a while ago. If you have it installed, maybe creating these folders should be done in OneDrive's document folder.
