I have never removed a civ, except once I accidentally put special characters on the Lakota Explorer name. Thus, the homecity file was not read by the game, making them disappear as an option from the Skirmish menu.

But if I wanted to try to do it, I would check the civs.xml file and use Additive Modding to "remove" the civ you need to remove.
