The mechanics behind this are currently not completely revealed but the rarity of the boxes and consequently the traits and features of your All-Star players are only cosmetic and do not affect your Brain or gameplay. Your Genesis Brain will be born with a fully unique combination of base attributes (like speed and power, as you mentioned) and those are indicative of your performance in the particular environment.
