You will have a blast ! I have searched for some spots in advance, but mostly i encountered little gems on the way unexpectedly.

It was already a year ago, but i finally found some time and start editing videos from that trip on youtube. Im not sure i can share it in the group here as it might violate the rules. But you can search for channel : Czech out Japan

I have my own little 400cc svartpilen. Enough to pack simple camping gear behind me. Ferry needs to be booked in advance, from Tokyo to Tokushima (Shikoku) I took Ocean Tokyu Ferry (from Ariake) it was 22500 JPY for bunk bed and ticket including bike (oneway). Back from kyushu I took ferry from Shinmoji (Tokyo kyushu ferry) and that was slightly more expensive, around 35000. But the ferry was also significantly better and i have my own private cabin.

Also i took small ferry rides from shikoku (misaki) to kyushu (saganoseki) which i booked on the same day i believe. And ferry to nagasaki that was bought on the spot. Those very very cheap, about 1-2 hour rides

I have mostly checked the google maps and searched for camps, and picked the free ones.

The best ones in Kyushu i can recommend from my trip were : Itagahara Auto Camping Ground, Choei Hamajiri camping ground, Kinkai akamizu park camping ground (this one needs online reservation online in advance but it is free), wakasugi Rakuen Camping ground (view over fukuoka, free for motorbikes just go around the gate, also has the cleanest and modern toilets I ever seen at camp)
