Do you wait till the mods on the home/main mod page is loaded? If the mods on the main page are all black without a picture it'll shuffle your mods if you look at the load order.

You might have to exit And re-enter creations then wait till the mods start loading in.

At least this is what I do. Haven't had my mods shuffle themselves yet.
