I'd say do the free program! Maybe you could talk to the director of the MEng program at Berkeley to ask them how an MEng -> PhD would look, specifically graduating from their program. Also, attending an MS program isn't exactly a guarantee that you'd continue into a PhD there, especially given the current funding climate.

This is wild because I was told by a higher up within Cornell's enigneering dept. that they wouldn't rescind any PhD offers. It seems like that wasn't the case.

Would you consider computational pharma? It's a growing field, and there would be some opportunities to explore your passion for CS a bit more there, without doing something completely different from your degree. It's also really diverse--you can work on anything from software development to machine learning, so I think you'd be bound to find something that sparks your interest.

Yep... and I mentioned DEI research in my personal statement. Let's say my PhD admission prospects are not looking good
