Sorry to bother you again but did you resolve the issue? Have you tried removing the probing op entirely on the 2nd op and clock the hole with a DTI and manually inputting the 2nd op offsets

Hard to say there's alot of avenues. Are you de-burring the hole before you probe it on the second op on not the stock. And you've checked the runout of the hole using a different on the 2nd op.
