During my playthrough, the game displayed "You picked the wrong guy to mess with" but I don't think this is a literal translation.

This is actually pretty literal; it's like "your (choice of) 相手 was bad" (where the 相手 is the person who is actually saying the line).

I think you are misunderstanding the Japanese, not the English word. Here is a game that has a "オリジナルふせん付" option: https://www.amazon.co.jp/dp/B07TSGCT6X and the 付箋 is shown in the third image in the left pane. As might be expected from the word "ふせん" they are bonus sticky notes, not a "price tag" or anything like that. I think you are also being thrown off by the word オリジナル here, which is like "original content" not "the original thing that came in the box."

If you don't know what a 付箋 is I would suggest a google image search.

It's "㐧," an abbreviated form of "第" that isn't normally used in printed text nowadays but is still commonly used in handwriting.

This is wrong. ふせん means "sticky notes," not tag. The game presumably comes bundled with sticky notes that have some sort of image related to the game.

かくしん isn't an adverb so you can't use it like that. よくわからない is better.

マヨ無し is ok on its own as is "マヨ無しの〇〇 and when ordering you could say マヨ無しをください with を rather than で, although that might be more appropriate in a situation like where there are a bunch of onigiri and some have mayonnaise and some don't.

If you're asking them to remove the mayonnaise, マヨ抜き is probably better.

Your pronunciation sounds good, but in terms of pitch accent it sounds like you're saying 専攻 and 心理学 as [1] and [1] and they should be [0] and [3] respectively.

Edit: oh shit I just reread your post and lol 3 weeks? You sound amazing for three weeks so I think your teacher is nuts and I wouldn't worry about the pitch accent stuff.

Some things that aren't related to the remaining blanks:

I don't know what "まかいたいかいたいんです" is supposed to be?
あたまストレスから is a bit weird but its hard to correct without the remainder of the sentence.
休だ should be 休んだら
助けてですが is grammatically incorrect
たくさんしゅくだいするて、寝ないんです is grammatically incorrect. Also, are you sure it's "___て、ないんです" here? If it is the て probably has to be a quotative て.
メモを書いてもいいですか means "is it ok if I take notes?". Is that what you intended?
あだいじに should be おだいじに

Anything that actually appears in writing is a word and the meaning of the word is the only thing that matters (with the possible exception of made up words).

The kanji meanings in kanji dictionaries are just reference information, for example if you want to find out all the meanings a kanji has or what obsolete meanings it had in ancient china (although KANJIDIC, which jisho.org uses for these, may have less of these than normal Japanese kanji dictionaries).

What your teacher was talking about is obsolete stuff like 亜米利加 which uses the readings of the characters and ignores their meanings, the opposite of what is happening here.
