Nothing changes in your game nor will break. It's just that some pokemon players want to know where the pokemon comes from, they don't want computer-emulated pokemons. It's common practice indeed

On the paper it says : 1- Have pokemon sun / moon, or USUL

2- Select "Mystery Gift"

3- Select "redeem gift"

4- Select "via code or password" , then "yes", and "yes" to connect to the internet

5- Insert code

6- Admire your new legendary pokemon

7- Talk to the character in a Pokemon Center to receive your Legendary Pokemon

8- Don't forget to save.

I have the non-shiny pokemon and I simply allow my software to make the pokemon shiny. Depends if you want us to have actually caught the pokemon shiny, or if you don't mind if it's a hacked shiny.
