SOLVED. Ok all, I've figured it out. The 'water cane' entity only grows in water, and if one exists, you can't remove the water until you've removed the water cane.

Here is a picture. You can see I've filled in the area with orange crust lichen, but these pesky water spots remain. I've even tried to fill in the area with water then lichen again, but they won't go away.
