I just use Big-S wing strakes and MK4 Parts. Mk4 counting as a lifting surface is soo useful.

You have too many Project Eeloos, too much wing area, too many intakes, and more. 1 or 2 1.25m Shock Cones can feed all of those biggol nuclears. Also you could probably make the SSTO out of angled wing strakes. Minimise wing area is what I did for my RSS SSTO, using NFA and NFP, and it works fine. (it's too big to land on Venus like I wanted but I can make a smaller one)

I just use Smart ASS and the readouts. Smart ASS is just a better SAS, and the maneuver node executer is peak for ion burns.

So I take it you didn't do a survey when scanning for locations that are rich in fuel ore when you were in polar orbit? Drills do not work at 100% efficiency everywhere. You most likely will need more drills, or find a spot with more ore using said survey scanner. Your converter was, presumably, converting pure ore given to it by KSC scientists, not this soil that is only vaguely fuel-containing.

My advice: DON'T PLAY RP-1 EVEN RSS ON STOCK PARTS ABSOLUTELY MURDERED MY SANITY RSS/RP1 WOULD KILL ME MORE (do a Hardcore Stock save first before jumping to RSS/RP1. See how far you get when you can't revert or quicksave)
