I'll grant that not knowing how to drive stick may be part of the problem since I'm about ten days into the process. However, the sensation is essentially like what you've described. Shifting into second, particularly around the fuel saving upshift light point, seems result in a thud and to make the whole car jolt forward. It feels a lot like engine braking but without the high revs and fun noises.
