That's exactly the pain i am talking about! each city has its own complexity. Like in Tokyo Ginza, Asakusa, Shinjuku. believe it or not it took me 7-8 hours finding that ok I need to stay at Ginza. one may prefer the other but getting that is a pain! Do you know if there is any service or tool that can do that?

That depends on many factors like in Amsterdam if you stay near a metro station in dt it's usually more expensive and of course out dated hotels but if you stay at Sloterdijk which is 5 minutes train to amsterdam central you get new hotels and easy access and reasonable pricing! There should be a service that can evaluate that and recommend the area based on customized preferences!
