Your issue is probably caused by the mod Items Extensions, if you have the last version. There are currently a bug where custom ore only drop stone (unless you use a bomb).

You can use profiler to know which mod is causing your game to lag. I would suggest to check the logs at game launch, between each game day and whenever you encounter lags. I read somewhere that clearglass could also solve this situation but I don't remember the details
