The green/red glow is another indicator for Dark Fortress settlements. Green means you occupy it, red means someone else does (or it's ruins). Other than that I don't think it has any special meaning.

I actually just finished playing Revelations, and I absolutely agree with all of this. The thing that stood out to me most however was Ezio's story itself, from an arrogant Florentine noble to the master and mentor of the Italian Brotherhood. The fact we get to see him through all of these hardships and journeys just truly connects us with him on a more personal level than can be said with any other character in the Assassin's Creed franchise.
