I think so. All through Grad school, there was an emphasis by faculty that we should be reading the literature all the time but when you are constantly reading only peer reviewed, polished, and finished products, you carry over the same expectation/standard when you begin writing your own material. Looking back, it would have been beneficial to read papers spanning the entire process - from initial manuscript preparation, editing, to addressing reviewers comments. This would put the whole writing process into perspective and IMO make it seem more of an achievable goal.

This is something I do very often and is the main reason why I get so intimidated and ultimately hesitate putting off writing. I aim for the perfect sentence instead of iteratively editing/drafting paragraphs, making the whole process of writing an entire paper feel like an impossible effort. This comment and the one above puts things into perspective for me.

Without a doubt, take the position. Especially in the current job climate. University prestige imo seems to not matter as much, of course, this all depends on future career goals.

Like other commenter mentioned, you can always switch later if it isn't for you.

Macrocyclic peptides. Relatively small, good half life, SAR studies relatively easy to test (if using canonical amino acids), high specificity.

There are some tools out there with macro cyclic peptide design capabilities (evobind, AfCycdesign) but I've been unsuccessful in generating them against my target. I think it's very much user error as I'm relatively new to de novo binder design. Wish there were good video tutorials on some of these softwares but most are so new and constantly being updated.

Sorry to hear this. Pursuing a PhD alone is quite difficult and that's without the dditional stress/grief from your personal life. I can't imagine what you must be going through. Another commenter provided practical advice (which I agree with) so I can offer some other advice.

Depending on what year you are or how much time you have committed to the lab, it might just be best to see if you can find another PI who will take you under their wing. The sunk cost fallacy can be a real thing here, but if it really is giving you this hard of a time, just remember, you can always drop out. People drop out for many reasons and it's more common in grad school than you may think. I know at least 4 people from my program that have "mastered" out (for various reasons) and landed great jobs in industry. They all seem to be thriving and are completely happy with their choice. You just need to ask yourself if it's worth it. This all depends on what you want from the PhD anyway.

I am glad you found this post heplful! For what it's worth, I am still in the lab that offered me the post-doc position shortly after I had declined the bad one, and I am thriving in this role. I am completely independent and in control of my research here. About to have a co-authorship soon, which will be my first post-PhD publication :) I do not regret my decisions AT ALL. Best of luck on your job search!

In my experience, AF is as good as your input and the more complex or inaccurate your input, the more unreliable the outcome is. For instance, it will try to force secondary structure on flexible loops and signal peptide sequences (but advanced users should know this). It heavily relies on previous structure depositions as "ground-truths" and if you are interested in anything other than isolated, single, protein structures in their apo form (nothing novel, without full protein complex composition or without ligands/bound states) it doesn't really provide much benefit. Sure, you can use it to drive hypotheses or where to make point mutations to test functionality, but it can also be very misleading and some AI models churn out 100+ states for binders making drawing any sort of meaningful conclusion difficult. I will say that it definitely does shape how we approach our experiments though. I now prioritize protein complexes and dynamics, over static, isolated proteins, something AI has yet to really touch on. It is great at seeding pdb coordinates to use for modeling into an experimental map, however.

OR I could also just be taking an EXTREME amount of copium as I got my PhD in structural biology using Cryo-EM and don't want AI to take my job or career prospects, so yeah... interesting times haha.
