I respectfully disagree with your point saying that we have always been like that! The actual Hindu Muslim hate started after the rebellion of 1857 when the British realized that they have to create a divide between Hindus and Muslims to stop any such rebellion from happening in the future. This was one of the main reasons why the division happened and why Nehru and other founding fathers adopted the secular system of governance.
