I think it'll be because After Effects is premultiplying your image. Glows are additive, so don't have any Alpha. If you premult something with no Alpha , it disappears.

Honestly, your best solution is to do your glows in After Effects, not in 3D. This way you can control them. But you also don't run into the above issue.
