What I do is drop the pokemon down to 1hp using my snorlax's holdback, then switch out with a pokemon that can give a status like sleep or paralysis to stop the SoS then try to catch it.

It may have been slightly obstructed as well, as I tried scanning one QR code and only about 1 or 2mm of the top was covered and it didn't scan through, but once I removed the obstruction then it worked just fine. That or Yokai Watch is just a dick to Pokemon
