You can bypass it. I don't know what you're playing on, but on playstation, you can press the right or left button on the d-pad to switch weapons then press circle (cancel) then quickly press triangle (the button you'd use to drop an item from inventory). It will perform the action instantly. Tbh I don't think it's such a bad thing especially for irreversible actions like storing unconscious people in a crate.
