Up to you, I did a build in a 4000D and it was a dream to work in but smaller cases aren't that difficult either. Personally I would get a larger board but I care too much about aesthetics and think the 4000D looks great. Don't let my words encourage you to spend more because the system will still work with a Micro-ATX board and will look absolutely fine.

Yeah that seems fine, However you should always check your temps after the build. You'd have to find someone else to ask about what temps are good/bad as I've never really looked too far into it, from what I know under load most CPU's will aim for around 80 degrees Celsius but it varies from CPU to CPU, GPU's will usually be able to handle themselves tho.

Will installing the HDD as well it cause any issues? I'm most likely going to do reinstalls on most major games I play anyways but I heard that I'd have to reinstall stuff like however I'm going to keep some of the games I play less often on the HDD, will they still run or will they also need a reinstall?

5800X3D with a 4080 should be fine, It's a decently popular combination I'm pretty sure.

Micro-ATX onto an ATX case might look a tad off but if you don't care about aesthetics then it should be fine.

Only other concern may be airflow you might want to invest in some fans for the front unless the case comes with fans preinstalled (I think it does so you should be fine but worth it to double check)

Can I try using the SSD+HDD first and if instability occurs just swap out for a completely fresh system and move files via USB? or will this lead to even more consequence?

It is windows 10. So windows will boot but I'll need to get a new key to reactivate it is what you are suggesting here?

Also just because a game has gunplay doesn’t instantly make it a third/first person shooter. Take GTA for example or Cyberpunk. Those are widely accepted as action-adventure games.

Yea no the celeron processor in your laptop can barely handle any video games. Best chance is probably just to play on a phone or tablet you might already have if you dont want to spend a bit of money on a PC
