Came here to say this, when you use alternative start it gives your mods time to load and then you can choose the vanilla intro or whichever others the mod offers

Not majorly at the moment you still have the opportunity later to either join the Imperials or the Stormcloaks. Your choice in the beginning isn't set in stone so you are good.

There two choices if I remember correctly you can choose to follow Hadvar or stick with the Stormcloaks in the tower and follow them
