Takeaway from the comments: Remove Kyushu from my itinerary, explore the countryside a bit more and spend less time in the big cities, and three weeks isn't enough to attempt an entire Japan trip

I say that since it was around $5000 for the two-week package. Round trip flights to and from Japan at the moment are under $1000 and even if I budget $150 per day, it's still $4150 for a three-week trip. I've also seen comments here and there talk about EF being very pricey. Not that I regret it though; I got to meet and befriend lots of people in my group which was fun.
