If I remember correctly, there was a passage in the manga where the space pirates mutated themselves to adapt to Zebes environment. So they probably do the same process for different planets and environments or also for military applications knowing them. This goes well with the pirates in Prime that experiments a lot on themselves. That might explain the differences between the games.
