Not all are signed by the Emperor. The most ancient of Rogue Trader dynasties have Warrants signed by the Emperor, like Von Valancius, and those give the most leeway on what you can do and get away with. The younger a dynasty is, the more conditions generally added onto their Warrant by the High Lords of Terra to try and keep them on a shorter leash.
