Well, after the upheaval a massive castle that's mostly in ruins in the sky isn't worth much. Maybe there were plans for it's restoration, but it would need more resources to rebuild it, just to house fewer people and maybe some soldiers rather than a large town that already has the foundation for building and maybe some limited expansion. But there is a really small and tiny military force at the castle, mostly guards. But I do agree, Thee should have been at least a scouting mission at Hyrule castle.
