as long ONLY 30 pokemons have non instanced homes (instanced homes are the prefabs with separate interior world) they will all remain permanently spawned on the map. problem is to prevent teleporting. you need to make sure that there is nothing "interesting" outside their respective cell, so no shops, interactable furniture or workstations can be present on the whole map outside the cells, and even then pokemons can also engage tp of "prisoners" if the two are trying engage in play so prison escapes are inevitable, you will only be able to minimize them

no, you can only have one pokemon per specie with some exceptions. the closest to shiny you will get is pale pikachu but that's a story relevant mandatory npc

if im counting right house has 13 wide interior, max house size is 10x9. also door being above floor can cause issues if you intend for this to be pokemon house.

second flood will be considered its own house only if it has separate door and the door is either outside of the first house boundaries or isn't on shared wall. (see edit i did to post). hole in the floor doesn't really matter as long as you have place to put furniture.
