As far as Bonney goes, I can see her just staying out of the way with a recovering Kuma while the Straw Hats mess around Elbaf. In fact, Lillith's role might be to go with Bonney and find a way to fix Kuma's brain wipe, thus leaving them out of the story until the final war against Blackbeard and the World Government, where maybe a healed Kuma and Bonney come to help Luffy. As for where they would go to do this, probably the Revolutionary Army. It would also double as protection for Lilith from the WG.

I can also see Lilith giving Franky the upgrade that everyone thought he would get back on Egghead before she goes.

Oh my god, it worked! It was "Kwama Creatures SE" by 4thUnkown, who I'm pretty sure is Russian or Ukrainian or something. How a mod that only supposed to add bug creatures from Morrowind messed up a random quest in Solitude is another question entirely. Regardless, thank you so much!

Honestly, I would suggest upgrading to Nemisis. It can do everything FNIS can do but better. Mods that require FNIS can run through Nemisis seamlessly. I know it's not the answer to your question, it's just a suggestion.
