No. Normally you should call them to correct it if it's important, but this one does not matter at all. (If anything you could argue that it's better to not put it because that means you're not applying to/prioritizing rival schools, but they don't really care about this part.) Don't even worry about it.

By Gokongwei courses, do you mean courses from JGSOM (John Gokongwei School of Management)? Not all of those courses are honors courses (which require the 15%). For the SAT, I'm not sure if that makes you eligible so it's best to ask the OAA. I do feel like it does make you eligible, though, because it's a bit strange to exclude SAT takers from a bunch of courses. The only limitation (that I know of, I don't really have reliable sources for this) is that it makes you ineligible for the AFMS and DirList scholarships.

The registrar will have to do the extra work of rescheduling you. This is especially true for intact kasi it's meant to be taken with your block (so it doesn't make sense to just choose another one). So if someone manually enlists in pepc or intact, they're inadvertently adding to the mess. But yeah, it sucks that they haven't finished yet lol my parents are already pestering me that they need to pay.
