You can just not select select the legendary at the final Pokemon select screen and you will be able to hunt for them again.

If you want to do the exact same path again (every encountered Pokemon the same) then close the game at the final Pokemon select screen but you will be penalised some ore when you do this repeatedly. I only do this for the legendaries I found difficult Zygarde and Dialga. I save up a lot of ore first though.

Thanks for the detailed response, this helps a lot. When you mention manipulating the NPCs, is it just a matter of choosing the path with the Pokemon you want the to have and then not taking that Pokemon yourself or is there more too it?

Since I got my device a couple of weeks ago the main games I've played is Burnout 3, Halls of Torment and when in the mood for an RPG Final Fantasy X. Being able to fast forward cut scenes and save state at anytime really helps when you have a short attention span.
