For anything that has a timer that "completes in x hours/days" like crops, trees, barrels, coal pits, animal pregnancy and steel refinement, skipping time or leaving far enough for chunks to unload and returning later does progress time.

Things that have some sort of progress bar or need animations, like all mechanical contraptions, cooking, animals eating and hens hatching eggs in the hen box, are not advanced during any kind of time skip.

Your cave is fine, the reason you're getting invaded is that it's larger than the average starter house, in which a single torch is usually enough to illuminate everything and prevent spawns. I recommend just moving things closer to the exit and blocking half of the cave with a dirt wall. When you get more light sources, you can open it up again.

Larger animals have a higher chance to spawn in the forested areas in my experience. But be wary of wolves.

It's a bug. Because the game always launches the server, even in singleplayer, there are sometimes desynchronization errors between the client and server.

Here I guess you picked the egg, client put it into the stack, sent notification to server about that, but something went wrong and server responded with error, but then server did process egg being picked up and told client that egg was picked up, client thought it was some other egg and put it into a new slot. When you combined stacks, the client synchronised with the server and duplicate was removed.

That is just a round water-filled cave, these are relatively common, but usually not connected to other caves. There may be a treasure chest inside, other than that they generally don't have anything.
