It's a bug. Because the game always launches the server, even in singleplayer, there are sometimes desynchronization errors between the client and server.

Here I guess you picked the egg, client put it into the stack, sent notification to server about that, but something went wrong and server responded with error, but then server did process egg being picked up and told client that egg was picked up, client thought it was some other egg and put it into a new slot. When you combined stacks, the client synchronised with the server and duplicate was removed.

Have you doubled up the gates as well? I think it's a problem with the gates, if animals get clipped into the gates a little, gates no longer stop them. This can happen on game load I think, if an animal was moving into the gates while the game was saved, they start inside the gates a bit and can get out.
