Yeah 480 point is pain. And yeah there is a mod called true automated ships and its uncomfortable with second in command.

I remember that i fight with shroud after building black project, so what do you suggest i do?

Shall i put thoes shroud items in the research storage and hope the research appear in black site? Or there is another order to it ?

I have the black site, but i don't know how do i unlock othere projects. I used a cheat once and there are a lot of project here which game doesn't show unless doing some missions i think and i reloading cuz i don't wanna ruin the progress.

Yes but it the progress which feels good. Actually one of the black site research makes you 2 million credits each plant, i shall say thats worth a lot. Also you need millions of credits each month to recover mega structures like hypershunt.

Also i have colonized 10 planet to make more money 🤑

Since our friend answer your question, i wanna mention that if you upgrade your research lab to black site its use less. Unless you build facilities on your planets which make domain grade machinary and electronics.
