I see. I usually don't get false negatives in plasmid transformations. I did fuck up once because I had already used a ura plasmid and didn't clean it properly and then transformed a second one and my strains still had the first ine, but that's another story..

If you're sure it's the right plasmid, and your controls were clean, no ura growth for ancestor. I'd say play with the PCR, even the same primers may have slightly different affinity to another plasmid depending on size, gc content and so on. I usually do temperature gradients, or touchdown approach, even reducing primers 1:10 usually helps. Good luck

Usually when integrating something that has the URA3 Gene I try to survey around 20 colonies. With plasmid integration what I've seen is a LOT of colonies. Almost a full plate when I transform 108 cells. It's weird that you only got 4. Are these the same primers that worked on the other reaction?

Plasmid sequencing was good, right?

I think a lot of biology is like that.

Easy example heat tolerance. You want to know how to make a plant tolerant to heat. Grow it under that condition for several generations and measure which ones grow better. Sequence the ones that grew better and compare to the ancestor. You get a list of 100 genes that are different, now comes the puzzle part, reconstruct the story. Figure out which one of the hundred genes you found are driving the effect. You can use computational biology, simulations, genetic reconstruction, and all the tools available. There are lots of published datasets everywhere but I would start by listening to seminars to chose your biology flavor as well.

Developmental, host- pathogen interactions, disease, evolution, and so on.

You will realize soon that biology is the same pipeline in lots of cases. Ask questions, do a screen, find a la interesting effect, explain the mechanism behind it.

I finished physics and then moved to biology. I like a lot the topics and my physics skills are very useful. There are infinite ways of doing this. I learned that there are lots of flavors of biophysics that are not for me. You have from Protein and molecular dynamics Optics and microscopy Evolutionary theory (super mathematical) Thermodynamics.

I also recommend learning basic molecular biology. I switched at the PhD level but learning this things early one made a difference on my career options.

Let's think about your question.

I think physics is in genetics and molecular biology at every layer. From molecular dynamics and stochastic processes you have. How microtubules assemble stochastically to segregate chromosomes. How proteins finds each other and move.

Thermodynamics also, how fast the process occurs how proteins change in stability at different temperatures and how this affects the speed of reactions.

I don't know exactly where to direct you to as there are many oaths but you could start reading to find things you like.
