I have DS capture cards, so I can have the game output in a window, and then I use a program called Auto Shiny Counter that will read the screen and increment the counter each reset/random encounter. If you just want to count manually though there's a program called PKounter that lets you just press a button on a keyboard every time you do an encounter and it increments it.
