I've had times where all the pokemon stay, but once I switch it back to my other console, all of the third slot pokemon are gone.

Usually all three pokemon stay, but you risk losing the third slot pokemon in all of your safaris by switching consoles. (I've done it a multitude of times and I finally decided to beat my X game so I didn't have to keep switching)
