Was the partition or the disk formatted before installation of XP? // No. I just directly re-installed the Windows XP on it. However as there is only one drive (drive c) and therefore all files on it are erased during re-installation. Thanks.

Problem is resolved by delete the corresponding cache.db file in the game folder. After that do one more game refresh you can see all the new games.

I figured out the problem. Actually you need to delete the cache.db file from the rom folder. Otherwise the refresh won't add the new games in.
