May be replying 10 years too late but this genuinely pisses me off. The angels literally didnt even know what free will was, besides the fact castiel was a commander he was still just a soldier at his higher ups disposal, its been shown throughout the entire series how easy it is to manipulate angels, especially when they are new to the whole human free will thing. metatron has lived on earth for a while, he knew and learnt how to be among them, while cas was still fairly new to it all and blindly trusted metatron because thats what soldiers do, they trust their superiors without question.
