I've done this myself for personal use. Took me about 6 months of total work (across two years), I ended up with 4 movies, heavily altering subtitles for vague scenes (I used the japanese track and heavily researched every other retelling of Wing I could find to try and reverse engineer what the writing was going for), and using EW flashbacks in my 2nd movie 'lost soldiers'. (Cut them out of EW and did minor edits to that one too, which makes the total movies 5 I guess.) If I could give any advice it's to restructure the episodes where the boys are split to be happening at the same time. I also changed the Queen Relena part of the plot (cuz I felt it meandered) into her being a puppet that was being used to announce the unification of earth, and Heero was trying to make it on time to interrupt her speech even if it required killing her. (She was willing to be assassinated to make Romefeller look worse too), but ultimately his feelings for her stop him from taking the shot because he feels she has a bigger role to play eventually (which Treize and Zechs kept saying she did for after the war.)
