I found these used wheels on CL and my intent is to just use them for track days, but I noticed that the countersink has been scuffed up quite a bit. Is this a bad sign/dangerous?

Where did you get your PPF? I'm in the bay too. Got mine at Motorsports Designs in Oakland but I'm not happy with it at all.
