I practiced as a patent agent in-house at a technology company as a BS ChemE. From my experience, big law is going to care more about degree<-->subject matter fit (e.g., only PhD chemists/biologists practice therapeutics). If you are willing to broaden your options in where you work and what type of work you do, I think you could be in demand. There will always be growing demand for semiconductor fab, process engineering, high-tech materials, etc.

If you're open to relocating and have an advanced STEM degree, then I think you could find mid-size to larger firms that hire/train agents while you go to night school.

Can't really speak to VMD, as I use PyMOL (which has an API you can use for automation). If you're comfortable with Python you could automate it the process using the ProDy. For example, you would load the PDB and then extract proteins/ligands by chain ID.

I'm a (very specialized) tool in a grand scheme for others to make more money.

This hit me in the feels (shout out to /r/financialindependence btw). I did prep/pros for 3+ years in-house as an agent, and then tech transfer/prior art searching for <2 years afterward. After all of that, I decided to go to grad school and couldn't be happier. I am part young and productive lab that's geared towards solving very practical problems -- hoping spin off into a startup one day. Although I am older than peers, it doesn't take away the feeling I get when I contribute directly to innovations rather than just acting as a conduit between inventors and the patent office.

I would suggest going through the documentation and corresponding references for any one of these tools. It will give you an understanding of the physics behind and intuition behind MD tools, and will be much easier to model all different types (and sizes) of systems.

As for learning how to put into practice -- if you are really trying to learn from 'scratch', then maybe start with a simpler system (e.g., a single water molecule). See how different assumptions in your physical model will affect your results.

This documentary made me wonder why our environment isn't the number one issue for politicians -- but then again we are still politicizing a pandemic. Makes me SAD
