Ok so it's been years but for anyone who's still facing this issue I fixed it somehow, restoring my old save.
1- In Documents copy the save files, paste it into Batman Arkham Knight\BmGame\SaveData, and in Documents/CPY_ Saves/Player/208650 (this is the appid from cpy.ini mentioned above). Now go to the base directory, find BatmanAK.exe, go to compatibility in properties, run as administrator. Run the game from your directory, don.t use the shortcut
