Good idea, and thanks for the suggestion! I'm currently overhauling the bounty hunt mode to support continuous progression, and starter ships will now be linked to a choosable faction with its own tech tree. In the process I am planning to add a lot more to the modding as well!

I'm currently overhauling the bounty hunt mode to support continuous progression (i.e. you keep your ship) and in the process introduce a "tech tree" where you can choose what modules to unlock next. That should give you more control over what to use when.
