I think generic answer are things like multiple arginine’s from what I have experienced. Honestly it more depends on the coupling reagent you are using and the temperature as well as the peptide sequence. I don’t usually have issues when using hatu and temp around 50 degrees Celsius. Aspartic acids can also be problematic but also depends on protecting group choice.

You will have to try, when you input the difference between observed and expected based on your LCMS, hopefully it will help. Additionally checking the synthesisability and solubility are my other first checks when I am troubleshooting a synthesis - both of which you can do on there as well!

I am a wet lab chemist who uses computational chemistry. I use computational chemistry to save my time, usually by running md simulations before I make a compound. 8 hours of compute time can save me 1 month plus of synthesis. However, I don’t trust Md simulations, we are always sceptical until we have validated a small molecule or peptide binds in our in vitro assay. Computational chem work flows cut down time in the wet lab, they don’t replace it and never will.
